Use a lossless codec such as HuffYUV or Lagarith; that way you undergo no loss in visual quality, but your file won't be as big as uncompressed. It'll still be big though; my HuffYUV encodes routinely run about 300 MB per minute.
Then compress THAT file to something smaller later.
