When it comes to Kenshin Vs. InuYasha, I tend to think of the analog in the American comic books: Batman vs. Daredevil.
Batman is a human trained in the samurai arts, who uses superior body and mind to defend against those who would hurt others. About the only thing Batman and Kenshin would be different on is choice of weaponry, but otherwise they are both very skilled--almost superhuman--combatants.
Daredevil was "gifted" with heightened senses except for sight. He seems to know where anyone and anything is at a given time, and can never be blindsided (despite the lack of eyesight). In many ways are InuYasha and he alike, especially when it comes to their choice of super-senses.
The trained mind vs. the gifted body. The superior martial artist vs. the gifted fighter.
To tell you the truth, I would think that they are both evenly matched. Neither would really gain dominance over the other, due to sheer skill and their own innate abilities.
To look at the big picture, though, Kenshin would be overmatched if he were to tire in battle, for InuYasha does have good regeneration powers, more stamina, and does not need the Tetsuiga to be a deadly opponent (all as part of his half-demon heritage). Kenshin would have to take him out as early as possible in order to win such a fight -- something he could effectively do.
