I don't think it's ever been explained how Inuyasha can go through the well. True, Kagome can go through from her time to Inuyasha's because of the jewel shards (when she doesn't have them she can't go through). Perhaps if Miroku, Sango, or Shippo had some they'd go through too. Don't know. When Shippo hid in the well from the three-eyed wolves he didn't pass through, but Kagome was able to sense the jewel shard he had.
As for why Inuyasha can pass through, I do have a theory. He was stuck to that tree for 50 years. Now, if we go with the first movie as canon (which, apparently, Takahashi-sensei had a hand in creating, so I'm a bit more willing than I usually would be to do so), we know that the wood in the well came from the tree Inuyasha was stuck to. Now, Inuyasha had fifty years of sap running through that wound in his chest. If that sap is still in his system somewhere then he is, in a sense, part of the tree and thus part of the well. And it makes sense that a piece of the well would be able to pass from one side to the other.
Oh, and, as a few have already mentioned, that's a black pearl in Inuyasha's eye, not a jewel shard. *nods*
