SBL's "Vash the Cowboy" has a sound from Trigun in it ("Love and Peace!").

One of my first videos called Third Child used Shinji's voice in it in a few spots.

This one Eva vid that uses Weird Al's "I Think I'm A Clone Now" has some of the Eva Japanese dub in it, which I think adds to the video. I think typically, however, that using in anime sounds is not a good idea, and adds distraction rather than art.

I heard there's some equipment that Dj's use to overlap voices/sounds with music. Check out www.shoutcasts.com for more info on that subject.

Maybe it'll lead you to the software you want. I think the software is free, but it's more or less for the DJ's to also have their voices in the video. I'm not sure if you can mix sounds from waves or mp3's.
