from watching just a small bit of it, it looks like that can be easily done in pretty much any program (not Windows Movie Maker though).

all you need is 2 or more video tracks, and an image key effect.

Also, he says in the comments on the page you linked to that it was Adobe Premiere Pro. (1.0, he thinks)
